When you are fly fishing why do you need to poke out the eyes of the flies you are fishing with?

For seeing new flies are often clogged with fly cement basically glue that is.

I assume you mean the eye of the hook, often when tying and you’ve finished your whip finish(final wraps of thread) you add head cement or varnish as its known in the UK when it dries it can get into the hook eye so threading the line through is hard if not impossible. To solve this a small pin(usually built into your line snips) is used to clean it out.

It is the eye of the hook that gets painted shut. You need to clean out the hole to get tie the line on the hook.
